How do i make true 3D extruded text and logo in Motion 5 ? Not using the really flat extrusion filter ofcourse.

That's not possible. Motion is a compositing tool, not a 3D modeler.
As Stefan says, Motion is not a 3D app. However there is a way to fudge it. Without going into too much detail, you use the Replicator to well replicate the text and put the instances really close to each other to give the appearance of depth. google should find a tutorial. there may be some plugins that can help, but who knows when they'll work.

Motion 5.2 now has 3D text. Click on the text, select the Appearance menu, and select 3D Text. You can then select lighting, materials and many other parameters. You will need at least OS 10.9 to run Motion 5.2.
