Today all my apps disappeared after downloading an app from the app store. I turned away and my phone re sprung without all my apps. I have since re synced my phone and reinstalled all my apps but all the saved app data has gone (ie game data, app box pro, even kindel and ibook data) This is the most infuriating thing. I know the data has to be somewhere on the device. What can I do?

The exact same thing happened to me today too. I notice there's been problems with apps not running since I updated the OS on my iphone 4 only a few days ago. So I'm curious to know whether there's a bug that needs fixing.
If you synced after you had the problem your backup was overwritten, and you are out of luck. But you can try connecting the iPhone to iTunes, right click on it in iTunes and choose Restore.
Or choose "Restore from backup", which does not erase the iPhone and lets you choose an earlier backup file. Much faster than a complete Restore since the phone is not erased.
I haven't had the opportunity to back up for about a month now as iTunes seems to be having an issue backing up. A few of my friends have had the same problem with backing up recently! What I really want to know is how did that data disappear after an app install from the app store or where that data would be found on my iPhone.
If you're not able to do backups, that is likely a separate issue and something that you need to resolve soon. This isn't normal, so try to get that fixed before you have more severe data loss.
Why downloading an app blows away your other apps is a mystery, but if you have no backups on your computer then re-syncing would re-load the "missing" apps, but no data to restore so that's why you lost it. The app data might be somewhere on the phone, but this is not accessible since the phone was designed to sync and backup to iTunes. Since that isn't working, you really don't have any recourse to get the app data back.
I would recommend searching the forum as to why you can't do a backup, and if you can't find answers then start another thread on that topic.
The data are gone from your phone. Unless rebooting brings everything back. Unlikely, but worth a try. Hold HOME and SLEEP until an Apple logo appears, about 10 seconds.
No one has any way of knowing why your data disappeared, but I would guess that the installation process overwrote it, especially if you had less than 3 times the size of the app available on the phone. If should have just refuesed to install if this is the case, but no software is free of bugs. That's what backups are for.
The backup problem could have been fixed if you had asked earlier, but I'm afraid that train has left the station also.
