curious. did you upgrade from SL with a large mail database...meaning many many messages? Spotlight may still be trying to get through it all, and I think Mail itself has to do a one-time conversion. Have you just left it running for a day? cheers.
I have had the same problem with Mail on Snow L. for the past two years. Talked to Apple a number of times but nothing has fixed it. It will close once in a while properly but most of the time I have to force quit the program. Would love to find a solution for this.
I never was notified of any responses on this post so forgive me for just now responding. Acutally I don't even see my original response on this matter listed here, kind of strange. No it was not a large data base in mail at the time of SL upgrade. In fact the program seemed to function pretty much normal for the first year and then started this stuff. Yes it has been on for long periods of time and nothing changed. Apple had me rebuild the mail system a couple of time sbut that did not help anything. Once in a while it shuts down ok but mostly it has to be forced to quit. I thought maybe the new Lion O/S would fix this with it's upgraded mail program but from what I am reading on Lion there are more problems than fixes. I was one caught in the Iphone 4 o/s upgrade on 3g fiasco so I am not going to jump at upgraded o/s's and again. Anyway there are a numer of people who have had this problem so it would be really great to find a solution.

Same problem, has been going on some years. Not sure if it does any damage, but I have just been force quiting every time, and I'm uncomfortable with it.

Yep. Lion might have it a bit less frequently - I have been running since Lion launched and only had to force quit mail maybe three times. Previously, in SL, it had got pretty bad and I was doing it a couple of times a day. Still an issue though!
Well from what I am reading this has been a problem for some time now. I was in hopes that Lion might have fixed it but it appears that is not the case. I have the same problem with M/S Word 2008 as well but I know that Apple does not work with that fix but it is a Microsoft problem. Don't know if Office 2011 is any better or not. So from what I can see I am not expecting any fix on this problem since it has been ongoing for a long time now.
Do you have an Exchange account?
I had the same problem.
Enter Mail prefernces and select your Exchange account.
In the Mailbox Behaviours tab go to trash.
If you have the 'permanently delete messages' section at the bottom deselct the 'on quitting' option.
This sorted it for me.
I think the problem may have been that I had deleted mail in the trash and was offline. Who knows?
Thank you so much. This fixed my issue. I've had this issue for the last 3 months since I reinstalled Lion on my Macbook.
I had an exchange account which i have removed (as i don't use it much) but that hasn't helped the issue, even now when ever i need to shut down or restart, Mail refuses to quit and needs to be forced quit!
I verified the mailbox behaviours for my gmail mail account with Google's guidelines, they are fine.
I have two gmail accounts and one iCloud account.
running 10.7.2, still no relief! 😟
i tried deleting the com.apple.mail.plist file, restarted mail and then tried to restart the system, mail again failed to quit!
resetting th p-ram will fix that problem.
