After using Lion for some time, the scrolling slows down and becomes choppy. A reboot fixes this, but of course that is an annoying solution. After the reboot everything is nice and smooth.

Did you do a data migration? I had the same issue after migrating, but it kept showing up, even after rebooting. Last night I broke down and did a clean install and I haven't seen the issue since. I'm guessing it has something to do with the migration, although honestly I don't understand how. I upgraded to the latest 10.6.8 v1.1 and everything... So if you're still seeing jerkiness, try a clean install.... even though it's a big pain!
Before doing anything drastic, try this simple test: download MagicPrefs (free) and see if that smooths things out for ya. We use it on all our machines...good luck!
I have this problem and I didn't use data migration. Deleting the plist file cleans it up, but like restarting, it's kind of a pain.
