Could be due to after market charger, firewire the list is endless.

Try a different charger, USB cable etc.

Clean dock port of iPhone with clean dry toothbrush. If this does not help clean dock port with some Isopropyll Alcohol.

Interesting that your problem went away with the 4S. The 4S is the only iPhone that I have ever owned but have had the exact same problem when plugging my iPhone into either my Bose Sounddock or my iHome clock radio. I have tried this with both iOS 5.01 and 5.1 with no noticeable distance.

I have two older iPods; 3rd and 4th generation. Both charge without issue on these docks and the iPhone charges just fine when plugged into the computer or the wall. It's almost like Apple is intentionally trying to render the third-party devices that help fuel the popularity of the iPhone useless. 😟

Apple removed support for Firewire charging with the iPhone 3G (The original iPhone was the only iPhone that supported Firewire for charging). That has been the only change, and it would only affect accessories that were more than 4 years old, as Apple changed the spec to USB charging only for the iPhone over 4 years ago. They had the choice of eliminating one of the two charging options or making the phone larger to accommodate the two separate charging circuits. If you have an older accessory there are inexpensive adapters you can get that will convert the Firewire voltage to USB. They go between the iPhone and the accessory.

If your device is supposed to provide USB charging (it says it is compatible with the iPhone) then there is either dirt or a broken pin in the socket on the bottom of your phone. This is a hardware issue, not software. No version of iOS can fix it.

I have also experienced the "charging not supported" issue. I have the 3gs model - upgraded to 5.1 and still have the issue. I replaced the charging port unit in the iphone - no help. I tried using different power sources (ie wall outlet, usb ports, etc)and i got mixed results. Some times the phone would charge for a few minutes or not at all...

Then i bought my wife the iphone 4 and I tried using her charger - and it worked great for about a week, then the same issue on my 3gs phone only..hers still charges great. Desparate to try anything i read a thread about airplane mode - " turn airplane mode on then power off your phone, plug your phone into your computer and power it back on, then turn airplane mode off and power your phone down again - when you power back on - charging works!!" I've read all the threads on software issue/hardware issue but this is just too ironic to work as well as it did - and all the hardware issues i addressed (replace charging port/battery/clean port/new charger)did not fix the issue. Hope this works for anyone who tries...I know I was relieved!

Recent upgraded to 5.1 and problems began, unable to charge with supplied accessory, MacBook or Bose docking station, changed cables, chargers, hard reset, cleaned ports etc with Isopropol alcohol. Then tried turning phone off and placing on charger which worked for me. Also try turning off WiFi, does'nt work satifactorily anyhow! then put on charge.

Phone is presently charging on Bose dock after first turning phone off been there for 20 minutes.

Welcome to the World of Apple where the sales team are good at what they do but aftersales support leaves a lot to be desired, thankfully others try remedies and we can read all about them on the internet.

I've been getting this problem for a few days now , i've found that if i pull the usb connector back slightly from the socket on my PC it charges fine , push the connector fully in and 'Charging is not supported with this accessory' comes up , i've checked it a number of times , i just pull the usb connector back until the charging symbol comes on .
