I have an iphone and a new desktop. I just downloaded the newest version of itunes and iphone. itunes prompted me to select "restore" to factory settings. Now all my music, apps and pictures are gone. Surprisingly my emails are intact. How do I get my music, apps and pictures back?

First the content needs to be copied or moved from the old computer to the new computer.
Next, when connecting the iPhone to the new computer, tell iTunes what to sync to the device.
The iPhone, like all iDevices is not a storage device, it is merely a mirror of what is in the iTunes library of the computer it is synced to.
