Since I've installed LIon, "reopen windows" box is automatically checked when shutting down.
how do i change this preference?

I think it set by default. No preference to change it. You can accomplish the same thing by using a keyboard shortcut to shut down.
Press together: Command+Option+Control+Eject

To prevent application windows (not Finder windows) from reopening on restart, simply close all open applications, then use the Get Info dialog "Locked" checkbox to lock this plist (not the lockfile by the same name),
~/Library/Preferences/ByHost/com.apple.loginwindow.*.plist
where "~" is your home folder, and "*" is a string of characters (12 in my case). This plist is where the System stores "reopen windows" info, so the System can't change/delete it if it is locked. Works fine for me and others.
Works for me and seriously needed in a multiuser classroom environment. Thanks.
This solution works, and is a bit better than the scripting alternatives that run on launch, or are not easily reversable.
