I have my brightness level set to "auto" but my screen doesn't adjust the backlight based on my surroundings, like it once did. I do have a thin rubber phone protector, but it doesn't cover the light sensor at the top. Does anyone know why this feature would stop working?

proximity sensor might be going bad, you can call into apple or set up a genius bar and get that taken care of. they are going to be sure you have the latest software updates and will resart your device, then reset device under your general settings, they my do a restore and then set up repair if you are supported with an apple care protection plan
