Ever since I got Lion, the preview app has locked many documents. I was recently sent a password protected PDF, given the password, but I can't open the document because I am not given an opportunity to enter the password.

I've got exactly the same problem with OS Lion, my university give me PDF's password protected. My solution as of today is to use Adobe Reader...
If someone got an other solution, I would appreciate.

Maybe Try to download a new previewer? I think a lot of app still can't work with LION...
Have you tried unlocking by choosing the file and "Get Info" (command-i) and under "General" remove the X on locked?
Yes, I tried that and it didn't work. I just ended up downloading Adobe reader because not only could I not open a password locked document, but I couldn't print PDF's either.
Yes, and there are changes to other apps that are a little odd, like Pages and Numbers lost the "save as" feature.
Yes, it's Duplicate to create a document in a new document window, then File > Save or command-s for the Save As window.
I have the same problem!
I can duplicate the file and it works, but then I cannot throw away the original because I cannot unlock it.
