Is anyone else having problem with messages that should be in a conversation appearing outside that conversation? The only way I've found to get the message back into the conversation is to restart Mail.

I had looked forward to using the new Mail with GMail but the conversations either take time to sync, or might be buggy, while labels are still an issue I'm afraid.
You might want to have a look at Sparrow.
I have this problem all the time - very annoying. Still there in Mountain Lion. You can fix it quickly by turning off conversation view, then back on. Or switch to a different folder and then back to Inbox (or whatever folder you were looking at).
