Go into the Displays preferences and set the desired reolution and arrangment how you like it (drag the little screens around and drag the little menu to whichever screen you want it on).
If it's one of the other combinations then please specify -- macbook pro with mini displayport or TB, apple display with TB or mini-displayport. 4 combinations. I only covered TB to TB. Some of these combinations are not possible at this time due to lack of adaptors.
