Firstly, how do I delete bookmarks stored in iCloud?
Secondly, when I first sync, it created a "bookmark bar" folder in my bookmarks. Now I have 2. How do I delete them?

You can't delete the Bookmarks Bar, it's an integral part of Safari. If you can't see it under your address bar, then go to Settings>Safari>Always Show Bookmarks Bar.
You delete Bookmarks by tapping on the Bookmarks icon (like a book!) in Safari, then tapping on edit. Then, tap on the red circle to delete.

I understand that the bookmarks bar is an integral part of safari. However, I have 2 bookmarks bar.

There is no way for me to delete one of them. 😟
Hmmm. I presume you are syncing Bookmarks in iCloud, yes? Do they have the same content? One could be from desktop Safari, and the other from iOS. Just a thought.
Yes I synced the bookmarks of the ipad safari with the IE on my PC.

1 bookmark bar is for the safari whereas the other bookmark bar is probably for the PC. Nevertheless, is there a way to remove the PC bookmark bar?
Apart from stopping syncing Bookmarks on iCloud, then no, I can't think of any.
