Quite everything is in alphabetic oder here.
There is just a small set of fonts out of order but as far as I know, it'sn't related to fonts which I added to the system.
I have several fonts which may be defined as old True Type fonts and they are in the alphabetized area.
I have also three fonts which I bought when I was working as a potter because I used them for my documents headers and for my business cards.

As you may see, there is a font suitcase and a Postscript font.
In the fonts menu there is a single entry : Amelia in the alphabetized area.
I installed the entire set of fonts embedded in Adobe's CS5 trial package.
Quite all of them are in the alphabetized area.

Adobe Caslon Pro and Adobe Gothic Std are the tywo exceptions. Both are otf fonts like the others.
Monotype Corsiva is M…oSoft Font Suitcase which was in the Office trial package.
My first message was about the Fonts menu available in Pages, the one allowing to display the font names using the fonts themselves.
The Fonts menu available in TextEdit is slightly different. As you may see, some fonts are missing.

The funny point is most of the missing ones are Apple ones.
It may be meaningful to add that I described what I get under Lion.
