I have a sufficent amount of space remaining to put the Video on there, iTunes just tells me that it can not be played on the IPod.
Why is this, is it because of the iPod can not play MP4 format or is it just the movies i am trying to upload onto it?

You have to use get a 3rd party video converter like WinAvi.
Google video->ipod converters, and you will get a list.
