Manually syncing eBooks checked in library doesn't work.

When I check mark a book in my Library so that I can sync to my iPad, it does not show as checked under the Ipad / Books tab. I have to search through the Ipad / Books tab ... through my 10,000 books in this small window, showing 9 books at a time, to check mark it and sync... Is there a better way??
