I have a registed version of aperture 3 from before app store - but in app store it is not registered as installed ? how can I register my version in App Store :-)

If you bought Aperture prior to the App Store then there is no way to (or need to) register at the App Store. You'll continue to receive updates to Aperture through the normal Software Update stream.
There would be no benefit to connecting the version you have to the App Store.
