I would recommend looking over About MS Windows Migration Assistant and even better Pondini's Lion Setup Assistant tips. If you still run into difficulty then you have 90 days of telephone support with AppleCare, now is a good time to use it. You can locate the number by clicking the AppleCare Contact Info link.
