Today I opened up Server Admin and noticed that under DNS - Overview - Primary Zones I have 2,
When in reality I have only one primary zone entry.
Is there a way to edit this manual or clean up some file that was not properly configured?
I have noticed the same thing. It appears to be a bug, but a pretty harmless one. DNS service in Lion Server has never given me grief. It pretty much does it's thing once you get it set up.

Lion will create one primary DNS zone for your regular domain and another primary DNS zone for your reverse mappings. That's normal. Check and make sure the zone you expect is there and then another zone that looks like your IP addresses in reverse order.
So this a bug or "feature"?
Technically I have only one zone, reverse mapping is not a zone in itself.
It's a bug. Like you said, a primary and reverse zone is 1 primary zone.
