I have two mac's currently both with aperture. I recently purchased another IMac of a employe and I can't transfer Aperture 3 to my new mac. Do I need to repurchase it or is there a way to transfer it correctly?

You wrote IMac of a employe. If you're using Aperture in a commercial environment or if you do not personally own and manage the iMac then you need to purchase another copy of Aperture.
What Lónie wrote is only true for personal non-comercial use.

I read that as "bought from an employe" 😟
It could be read that way also.
Just wanted to make sure the OP knows if it was bought for the employee or being used in a business the license is different.

I actually typed my question wrong. I do own all the IMac's in my office and also I did purchase the boxed version of Aperture from a apple store not a employe. I was trying to file transfer the aperture file between my IMac's and that was not working. Which is why I asked the question. However I was able to resolve the isue by using the original disc that aperture came with. Thanks for the help though.

Ever since I learned about the "genetive" case in Deutsch, I have wished for it in English grammar! We have to suffer with ambiguous grammatical constructs and 'apostophe "S"'.

Actually the boxed versions licence is more restricted then the App Store license.
The license for the boxed versions only grants the right to run the program on 2 systems, one desk top and one laptop. So you might want to look into that.
I'm not ssure what the comercial aspect of the license is.
