I think I'm experiancing the same problem. I have an iPod touch, ever since I "upgraded" to iTunes 11 my music goes missing from my iPod intermittently after a sync. Sometimes if I reset the iPod I can then resync the 3500+ songs (this takes a couple hours) and then everything is fine, then for some strange reason the music files are removed from my iPod and I have to repeat the process again.
The funny thing is that when I look in iTunes at my iPod it shows the music is there but it also shows more free space than I catually have when the music is truely on the iPod.
I'd appreciate any help in finding a fix for this problem.

If you update via iTunes the backup that iTunes makes as part of the update process does not include synced media like apps and music. If the synced media is not in the iTunes library of the computer used for the update (same for a restore from backup), the music will not be on the iPod (or in the iTunes library) after the update (or restore from backup).
But the music and apps are on the computer, and in iTunes that I'm using to update/sync. So thanks for the reply but it doesn't seem like that is the problem. I think that Apple just wants me to use iCloud but the free space is not enough to hold my music. I believe the answer is to use a 3rd party software like Songbird.
