I was just curious because I am nearing the 25,000 song limit and was wondering if the songs I purchased on iTunes store counted towards this?

If you create a smart playlist including all tracks with an iCloud status of "matched" or "uploaded" then you can see how much of your allowance you have used up.
One update - Matched songs do not count - but only once they are matched. Even if you bought a song from the store but it's as yet unmatched it will count, as soon as it is it doesn't count.

You said that matched songs don't count. That's not true, they do count. Store-purchased music, on the other hand, does not count. They're two separate things.
