I have two 27" Thunderbolt Displays (daisy-chained) plugged into a 15" MBP. The problem is, seemingly at random, the monitor's switch arrangement, the left being primary one day, the right another day. I haven't been able to find any sort of pattern in the switching.
Also, if it helps clarity the problem, my MBP is always closed when I plug in the monitors.
Is this a bug? Any workarounds?

Happens with me too - haven't discovered why it does that. Since the latest 10.7.3 update, not my 2nd monitor that is daisy-chains to main monitor has stopped detecting so I have to log-out and unplug the thunderbolt cable.
I just daisy chained two monitors this weekend, and yup second time I plug-in and the monitors switched. This is THIRD major issue with the display so far.
This has happened since Day 1. No fix yet,...
Same problem here. I'll (we should) file a bug report to Apple. I'm guessing that Lion is not patient enough to wait before getting all of the TB monitors conected on a list before (re)assigning them to the previously defined arrangement. This really spoils the whole experience when you have to fix your arrangement with each move between work places.
Also, the desktop background image is lost when this happens. Arrrgh!
Good to know I'm not alone. Do you know how to effectively file a bug?
I filed one last week for ALL of the problems I've been having (this included). Apple acknowledged that they were aware of the display switching problem.
Please add me to the list. Love paying 2K for the privledge of being a beta tester.... :\
+1. I have the same issue with 2 TB Displays on a 15" Late 2011 MBP.
same, there's no logical order to things w/ when hooking upmy mbp to my 2 thunderbolt displays, it's as if a signal is being sent to them and whichever one happens to initialize first by a matter of milliseconds is designated as the primary monitor... i wish it was at least in the order of the daisy chain.
Has anyone heard back from Apple about this issue?
