Can I create a chart with 3d coordinates (x, y, z)?

Is it possible to create a chart with Numbers 2.1 that would use 3-d coordinates?

No. The so-called 3D charts are just a visual effect applied to 2D data. You could conceivably stack multiple 2D charts to get the effect, but it would be tedious and probably not effective or nice looking.

try using Grapher which is shipped with Mac OS X and is located in /Applications/Utilities

A little more about Grapher.app in Applications/Utilities :
try : menu Examples/Contours.gcx and see Inspector ;
then menu Format/Axes & Frame…/select Frame/OK/ open Inspector and use "walls" and "grids".
What equations do you want to plot in 3D ?
