Hi Everyone,
Just got off of chat with Quark. Had to go to Preferences > Xtensions Manager and select Always and restart Quark. I had tried just opening the Xtensions manager from the menu and turning off and on there to no avail. Have to do it from preferences. Unfortunatley you have to click ok to the Xtensions manager at startup every time now. This brought back the tools icons.
The separations problem is totally a Quark 9 thing. Unknown to me printing as separations is deprecated. The only option is In-RIP Separations. I was emailed an XML file to save to Mac HD > All Users > Current User > Library > Preference > Quark > QuarkXPress 9 folder. This enables "legacy" printing options.
Hope this helps others.

The Security Update you reference is for Snow Leopard, OS 10.6.8 and that's the forum you are in; the problem you describe is related to upgrading Lion to 10.7.3 and that temporary solution has been discussed in the Quark forum as well as the Lion forum here. Which Mac OS are you using - Lion or Snow Leopard? If Snow Leopard, did you install version 1.1 of the Security Update?
I didn't even notice the forum wasn't correct. That is probably why you are the first to respond. I navigated to the latest update on Apple's site and clicked to start a discusion from there. I must've mistakenly been on the Snow Leopard side to start with. Funny that when I originally searched for people with similar problems I didn't find anything. But then I'm not really used to the interface yet. Been using Apple since IIe and I've never had to join a discussion board till now!
Thank you, I'll check out the forums you mentioned! Have some points!

Thanks for the points! The Quark forum is here: http://forums.quark.com/t/27664.aspx?PageIndex=1 and the official warning is here: http://forums.quark.com/t/27741.aspx. My concern was that while the Snow Leopard Security Update had caused considerable problems, trashing Quark wasn't among them, and as a Quark user about to install the revised version of the Security Update on Snow Leopard, it caught my attention.
As for Lion, since OS 10.7.2 was compatible with Quark, I wonder if trying to install the combo update (http://support.apple.com/kb/DL1459?viewlocale=en_US) for that would work. Generally, updates check the installed version and will not allow downgrades. But I've forced less major upgrades using a program called Pacifist but never something as severe as a full OS update. Even attempting it would require a full system backup in case things went terribly wrong. Probably better to wait for a Quark fix.
