I set up Messages and made my primary contact id my icloud/apple id.
I tried to add an email alias that I use frequently with the icloud account but I keep getting an error when I try to add that email alias as an email account.
Any thoughts/suggestions?

Do you use the additional email adresses with your iOS devices without any problems? If they are connected with the Apple ID in use you shouldn't have any issues.
I am not sure what you mean by "connected with the Apple ID in use". The email aliases were email aliases that I had with MobileMe and they carried over to icloud. Email sent to either the original Apple ID or the email alias has always worked as expected. The email shows up on IOS devices and my Mac regardless of whether the email was addressed to the original Apple ID or the email alias.
