How did you look for the file? In MacOS LIon the System Library is hidden by default.
Use the Finder menu
Go -> Go to Folder
and enter /Library/Application Support/ProApps
to disclose the Folder

Apple recommends that Pro Apps like Aperture be installed from the original media. While installing from backup will work in many cases occasionally you can get weird problems if you do.
While this isn't guaranteed to fix your problem it will eliminate one very possible cause.
