I would like to be able to have files from the source folder moved automatically to the target folder and be able to modify the target folder without changing the source folder.

Make one folder really an alias of the second folder. On my OSX version, make alias is a Finder > File command.

You want to use a combination of Automator and Watched Folders.
Use Automator to design whatever workflow / action you want to perform on the files.
Set a Watch Folder action to run the workflow on any files that get put in the source folder.
