I have been working on a large iBook Author file which may be the source of my problems. I have deleted all the old versions like you suggested but still no luck. By the way, the iBook file has been replicated by the computer with the tilda (~) sign at the end. When I rename it, another is created. Not sure if that has anything to do with my problem or not.
That does seem suspicious. I know nothing about that app, though, so have no idea what it's doing. I don't suppose there's anything in the Help about that?
There's a thread discussing it in the iBooks Author forum: https://discussions.apple.com/thread/3707538?tstart=0. A quick read doesn't seem to produce a firm conclusion. You may want to investigate further.
How do I delete all past versions of all files?
Do you have other files, made by other apps that support AutoSave and Versions? TextEdit, Preview, Numbers, and Pages are the most common. If you delete the Versions database, all those will go away, too.
One thing short of that would be to save the file in question, delete it, then restore it (or Duplicate it and delete the original). That should get rid of all past versions of that file only. (I don't know if they all go away immediately, or if it takes some time -- I've never tested with huge files.)
Since you already have WhatSize and can use it to see the .DocumentRevisions-V100 folder, just trash it. Emptying the trash may take a very long time, given it's size.
