you can use QuickTime 10.1 (or newer) and choose "export" and then for "iPad".
This is also described in iBooks Author Help under "widgets", "convert Video"

It seems, that it's iBooks Author problem.

Quick Time does export in .m4v file, which is suitable (and works) for MEDIA widget, but NOT for HTML widget!
If you place .m4v file inside HTML .wdgt package, and then you will try to place this widget into iBooks Author, you will get an error: "The HTML Dashcode file “Untitled” wasn’t added. The file contains a .m4v movie file, which isn’t allowed.". According to apple documentation http://support.apple.com/kb/HT5065 HTML widgets support just .mp4 files, BUT if you place .mp4 file inside .wdgt, and then will try to place this widget into iBooks Author, you will get another error: "The HTML Dashcode file “Untitled” wasn’t added. The file contains a media file that isn’t in a supported format."
It seems, that there is bug in iBooks Author - I don't see another reason, why this error happens.

From the documentation:
You can also include audio and video in HTML widgets.
- For video, you should use an .mp4 file extension.
- For audio, use files with an .m4a file extension.
- You cannot use media that has .m4v or .m4p file extensions.
Note: Video and audio media in HTML Dashboard files are not DRM protected.
When you use audio and video included in a Keynote widget, the Keynote HTML export process transcodes any video and audio in the presentation to H.264 (.m4v) movies.

This has been a topic I have been following very closely as not being able to locally store videos in a widget has been a huge thorn in my side.
I have tried a few different things but, still haven't been able to get anything to work.
I was really close to getting something that may work and wanted to throw it out there to see if anyone else has suggestions or similar ideas.
What I did was add the video to the hype file as an .m4v and then exported to an html 5 widget.
I then opened the contents and changed the extension of the .m4v file to .mp4 (strangely this worked and let me add the file into ibooks author, despite the fact that adding a real mp4 file does not work.
I then exported the ibook author file as an ibook, and then changed the extension to .zip and extracted it.
and changed the file back to .m4v.
I also tried to leave it as a .mp4, and also tried replacing the .m4v file with the .mp4 file and changing the reference in the hype.js file, unfortunately all to no avail.
unfortunately the video does not playback, but I wanted to throw this process out to see if anyone else has tried anything similar or could offer any suggestions on something else to try.

Make sure to send Apple iBooks Author team a bug report.

after many time spent on it.. I would suggest anyone to use COMPRESSOR 4 from Apple,
This is great for .m4v [media widget] because makes file's size very low,
but also for .mp4 videos included into html widget.
I create html widgets by iAd Producer, but I think it would works also creating them in Dashcode.
