My restored iPhone didn't get all the apps back even though I manually made a backup in iTunes before restore. Now what?
There's some timelapse apps, for example, that contain a lot of data (several GBs) that I really wouldn't want to lose. Thanks for any help!

iphone - app store - updates - purchased - all/not on this iphone - click on all and you should be able to re download all your apps.

Any idea why would iTunes leave some apps out of the backup?
Sorry on some apps you won't get the data back, I'm not sure why. I learned the hard way just like you and had to start all over again.
I am not an iOS developer, so I can't say for sure, but I believe there is a flag that can be set by an app to prevent the app data from being backed up. If, as you say, they contained several GB of data, that might make sense, as the backups would be very large and take a prohibitively long time every time you plugged your phone in to perform a sync.
I know iTunes backup doesn't always backup all data in the apps but this time it exluded some apps all together and their data with them. I wonder why iTunes would do so.
It's not some apps lose their data, it's some apps we're left out of the backup all together. I can't understand why.
For example the same apps went alright from my iPhone 3GS to iPhone 4S.
iTunes does not have free will. It can not make an independent decision as to what to back up and what not to back up. It had to be instructed not to do so. Since you, as a user, can't instruct it to do so, the flag must be set by the app itself.
Maybe my title is a bit misleading. Better might be "Random apps were left out of backup".
Any chance they were purchased with a different Apple ID?
I understand you but that's not an issue here. The issue is the app seems not been included at all in the backup.

iTimelapse, ReelMoments, Precorder. For example. But that's not the point since all apps have been included in the backup before since they went with no issues from my iPhone 3GS backup to iPhone 4S.
It's only today when I did a restore for the same iPhone 4S I've been using and now it didn't restore all apps.
Problem maybe solved. Seems like iTunes got confused with the apps because of some apps were on a Time Capsule hard drive before (several months ago, now everything we're supposed to be on laptop hard drive).
