My library is stored on my NAS, not locally on the iMac.
That may very well be the source of the trouble - you are using Aperture outside its specification; see this support article:
Aperture: Use locally mounted Mac OS X Extended volumes for your Aperture library: http://support.apple.com/kb/TS3252
It is important, that the volume containing the library is formatted MacOS extended, and that the volume is a local volume, not a network volume.
Are you both sharing the library at the same time? This may lead to further problems, for Aperture is not designed as a multi-user database.

Thanks for that feedback, I will start investigating that.
The library is not shared at the same time, as it is only possible to login physically with one use to my iMac at the time. Always either one of us is working on the Mac, not both at the same time

o.k., that is save then.
Besides network issues you may have a problem with permissions. You already tried to repair the permissions, but with every write-access to the Aperture Library from different accounts you may change the permissions again.
If you have not already done so, I would set the "Ignore ownership on this volume" flag on the drive that holds your library - you can set this flag from the "Get Info" panel, when you open "Get Info" on the drive.

P.S: And I'd try the other library first aid tools as well: repair and - if necessary- rebuild, for not to be able to open projects is not normal ...
