Apple TV upgrade blew away my remotes

When I accepted Apple TV's latest upgrade 5.0 (4099), I lost remote control of the unit from both the bundled remote and my Universal MX-900, which had been programmed to run ATV along with several other devices. The remotes would not even cause the LED on the box to flash. For some reason, the Remote app on my iPhone 4 was still paired with ATV, and I used that to go to Settings and repair the connection between the little dedicated remote and the ATV box. That seemed to put the Universal remote back in touch with the ATV--but only partially. I can use all four arrow keys and the Menu key, but the all-important Select key (same as the center button on the bundled remote) won't function.

Have tried:

Rebooting (disconnecting ATV for 30 seconds)

Rebooting Universal remote (removing batteries)

Unpairing/repairing Universal remote

Teaching ATV using bundled remote and Universal (Settings/Remote/Learn). Times out with "No signal received. Check remote."

Holding down Menu and Up, Menu and Down, Menu and Fast Forward, Menu and Rewind, Menu and Select, etc., etc. for ten seconds each

Any suggestions? Is there something simple I'm missing?

Still struggling with this issue. I discovered Select key works sometimes in some modes but never on new Task Bar icons and only for two or three consecutive steps at higher level, for instance, TV Shows/Purchased or TV Shows/Favorites. So a signal is getting to Apple TV, but the box only understands is under certain conditions. Very confusing.

Tried a Restore that reloaded new Apple TV software. Also tried Settings/General/Remotes/Learn Remote using press-hold (as instructed), Tap and Flutter, but system times out and reports "No signal received."
