Storage and Viewing of pdf Files

I'm relatively new the the iPad, just having purchased a new 64GB wifi only unit. Would like to store a fairly large number of pdf files on the iPad for periodic reference and viewing.

What is the best way to accomplish this. I have the adobe pdf reader app, but do not see a way to effectively trannsfer and store these files on my device.

Any recommendations would be appreciated.

For handling a large number of PDFs, I'd recommend something like GoodReader. It alows you to create folders for organizing your documents. iBooks is a very nice reader app but doesn't have the annotation abilities. Neither, if I recall does Adobe Reader, which I didn't like at all. I also like PDF Expert.

You can email documents to yourself, transfer them using iTunes or, in the case of some apps, transfer directly using the app.

To clarify, I'm looking at approximately 10,000 individual files sorted into about a dozen folders. Would like to have them stored permanently for viewing at any time.

Have used Air Sharing and Documents to Go for the same purpose on my iphone, but have not been overly happy with either. Air Sharing is very slow and it Documents to Go incorrectly reorganizes the files within my folders.
