Keep seeing this message all of a sudden when trying to save my project.The only files I'm using are .mov and .jpg, any suggestions on what might be going on. Thanks.

Have you updated to FCE 4.01 using software update? What version of OS are you using?
More info please.
Right click an .mov clip and a .jpg clip that is in the FCE Browser and select Item Properties.
Post all the info or a sreen shot.

or I would - open the QT.mov video in QuickTime-player and then open Inspector (cmd+I) and read
Video format/codec: nnnnnnnn
What does it read.
.mov is no format or codec - it is a container and can hold codecs the program can use - or not.

Its still allowing me to work with the clips, it just won't let me save anything.
This is the first time I have encountered this issue before after successfully working on and completing several projects in FCE. My workflow has been the same for each- I shoot with a Canon 7D, download the files to my harddrive, then import the files into FCE to work with. I called Apple and they said that Canon 7D (and other DSLRs) are not supported in FCE and that I should have first converted the files to another format. It seems odd to me that FCE would all of sudden stop recognizing the file(s). Is there a fix for this or am I stuck having to convert the files and restart my project. Thanks for all your help.
While FCE will sort of work with those files, it was never designed to do so. FCE only works properly with QuickTime DV or AIC formats. So yes, you're stuck with having to convert the files prior to importing ... or purchase FCP-X from the AppStore.

And another question, would it be possible to convert my files outside of FCE, then reconnect the files that are already in my project with the converted files to salvage my project? Or is that just nonsense?

No, not directly. There may be a thrid party app that will allow you to do that.

I've done that successfully using FCP but have never tried it using FCE. Might be worth a try.

You can re-connect with FCE.
Streamclip from Squared5 should be able to convert.

Just an update for anyone interested: I finally quit FCE and restarted it, which took my back to a point before I had started adding jpg's to my timeline and now FCE is working just fine. No problems with saving at this point.
Save the project as a new file to the desktop, then delete the old one & move the new file it to where it needs to be. This worked for me.
Not sure if this is still an active concern for anyone else, but I just experienced it this AM. I exported three short videos using FCP4 to Quicktime Conversion. Then when I tried to import all three of this into my larger project file, I got the error message: "Error: 1unknown file, yadda, yadda, yadda".
I coudln't understand how FCP wouldn't recognize a file that it had just exported. But after reading through this forum and a few others, I used Garage Band to conver the files to Quicktime again. Now they seem to import fine. I'm not an expert on all the settings, but I just know that this worked for me. Especially when this project is due to premier in 36hrs.... Ugh.
