In Font Book have you had it check for duplicate fonts, then validated all fonts?

Yes of course - all the bad fonts removed, all the duplicates resolved. Didn't help either :/

I'd suspect maybe RAM then.
Boot off your *original* Install Disk while holding down the *d key*, (not c key), then run the extended Apple Hardware Test. Some disks require you to use the Option key at bootup to select AHT.
The Memory test can really only be trusted if it finds a problem, not if it doesn't find a problem.
Memtest OS X...
Rember is a freeware GUI for the memtest ...

Klaus, thanks, lots of reading, but I actually found some useful info about resetting Font Book database - I will try that and see if it works.

I've run the Rember test - all seems to be fine.

Looks like I have fixed it!
Aparently my Font Book's database was corrupt. So I followed Kurt Lang's essay and used his suggested method: http://www.thexlab.com/faqs/undofontbook.html to reset Font Book database completely. This, unfortunately, ruined all my font collections and libraries, but that is not a very big problem - all the fonts I have ever used, I know where to find again - they are all arranged nicely in folders.
Moreover, to be completely sure, I have deleted ALL the custom fonts that were ever installed. Then I have reinstalled the additional Fonts from Apple install disk. Now I have a clean nice fonts database and can rearrange my Libraries again.
