If you want to transfer itunes purchases from the ipod to the computer, then click File>Transfer Purchases

- Then connect the iPod to the computer anf make a backup by right clicking on the iPod under Devices in iTunes and select Back Up
- The restor the iPod form that backup. This will alo update the iOS.
The apps have to be in the iTunes library on which you do the restore/update and the iPod (backup) has to have the app data.

Starting abut a year ago Apps will no longer from iPod to your computer's iTunes library since previously the app download included all variations necessary to support the different devices the app could be used for. Now, the device only downloads what is needed for the one device making the download.
