I've moved my apple tv into my bedroom, and now, every time I turn it on, my iMac wakes up. When I navigate through Netflix, my iMac boops, too. And, sometimes my music starts playing from my iMac when I'm trying to watch a movie. Any way t fix this problem?

I pared the remote with the apple tv and it doesn't seem to change anything. When you pair a remote with one device does that make it not work with other non pared devices..
You haven't specifically paired it with the Apple TV. Or you can disable Bluetooth on your Mac.

I haven't paired the remote. I sure hate turning Bluetooth off on my iMac since I use it for my mouse
If the mouse is paired with the Mac, then in BT preferences uncheck the Discoverable option. See if that helps any. However, pairing the remote with the ATV should resolve the issue.
That's the theory. Try disabling the Discoverable option in BT prefs on the Mac. Also, check to be sure you don't have that remote paired on the Mac or otherwise connected by deleting it from the devices list in BT prefs.

What OS X version? I don't find that option in Security Preferences.

If you're using 10.7.4, the Security and Privacy menu has changed. You have to unlock to make changes and then choose Advanced. You will see the option to Disable remote control infrared reciever.
How do you unlock security and privacy menu in 10.7.4?
Click the lock and enter your password.
