Is there a way to convert dual-stream(3D) .MTS files into left and right eye ProRes 422 HQ?

I found a Windows-based converter that produces L&R eye videos in uncompressed AVI format, however I'm having a difficulty finding a way of converting a 3D .MTS dual-stream video into two left eye and right eye ProRes 422(HQ) clips to be able to then import them into FCP 7 and create a top/bottom 3D file through Stereo3D Toolbox plug-in in FX Factory.

Also, if anyone knows a better workflow for 3D production, please let me know.

You picked a difficult camera for this. Doesn't appear to be an FCP workflow for this camera:
