After I get all my chapter and text in, I go to the Table of Contents and the titles are different? They are not capped, wwell some are, they go off the page, not centered, etc. Looks like crap. They completely are different than the chapter heads in the regular content area? Is there any way to actually edit the TOC? I cannot seem to edit the text that shows up there.

Which template are you using?
Did you layout in landscape and edit in portrait?
landscape. where the TOC lists the section numbers then the title, the bottom area has the grey boxes.

When I go to the TOC, the title of the Chapter heading is not the same as the chapter heading in size or location. The TOC chapter heading flows outside the box. At the bottom of the TOC are two faint grey boxes that cover up any text and images that are there.

At the risk of pushing you to work with a corrupted book....which elements have you tried to refresh?
Everything. I have tried to refresh everything I can think of, even quit the program, rebooted Mac, the works. Every template that comes with the program has it in the TOC sections?? Weird, am using 10.7.3 if that makes a difference?
Let's try an orthogonal approach
Remove the chapter label, leave the TOC blank and you'll then have a basic/generic point from which to work...
It is the gray boxes that is now driving me crazy. I download third party templates and those same two light gray boxes appear on those too!!!!! CAN ANYONE HELP? I deleted Author and reinstalled and it still has the gray boxes? What the **** can be causing this? They only show up in the TOC??
As you can see from the screendump above, the gray boxes run along the bottom. This is a third party template so it definitely is Author? Does anyone have a clue about this? Why is it affecting me and not anyone else?
Not sure whether this will help, but those grey boxes look a lot like an outline of the chapter thumbnails you normally get when looking at a TOC in landscape mode.

It is is landscape mode but there is nothing in those gray boxes, they just take up space and interfere with any text or images that go to the bottom of the page? There does not seem to be any way to edit them out?
It looks like you have more headings in the chapter than what will actually fit on the TOC page in landscape mode. The grey boxes are where, normally, the chapter navigation thumbnails go. I'm not sure why you see only an outline of the thumbnails in the first screen shot. In the second screenshot, I think the thumbnails will appear as soon as you add body pages and content to the template.
I suspect the only way out is to either change the layout of the TOC page so the text box for the headings is large enough to accommodate them all, or make the heading font size smaller, or remove the text box altogether, so the headings don't show on the TOC page in landscape mode. (They'll still be there in portrait mode.)
