I've had exactly the same questions and the answer "Goto: File > Open Recent > Clear Menu and Quit the application" did not solve my problem until i've opened a new MP4 file. Somehow, with opening a new file, the history gets cleared. If you simple clear the menu and restart quicktime the old history will still be in the dock.

To summarize:

Goto: File > Open Recent > Clear Menu and Quit the application

Open a MP4 or other file and see, after opening, if this solved your problem

In my case it did.

I've been having the same problem in Sierra: clearing recent files in both the Finder (Apple Menu->Recent Items->Clear Menu) and in the Quicktime App (File->Open Recent->Clear Menu) still left recent files visible when right-clicking the Quicktime Dock icon.

I found the answer on another site:

1. Clear recent files in the Quicktime app (File->Open Recent->Clear Menu).

2. Quit the Quicktime app.

3. Open the Terminal app (in Utilities folder).

4. Enter: killall Dock

That did it for me.

DELETE QUICKTIME DOCK HISTORY

1. OPEN QUICKTIME PLAYER

2. GO TO -FILE - OPEN RECENT- CLEAR MENU.

3. REMOVE IT FROM THE DOCK.

YOU CAN DO THIS BY QUITTING THE APP IN THE TOOLBAR, THEN RIGHT-CLICK THE ICON IN THE DOCK, GO TO OPTIONS- REMOVE FROM DOCK... OR BY SIMPLY DRAGGING THE APP FAR AWAY OF THE DOCK AND RELEASING IT SOMEWHERE ONTO THE DESKTOP (THE WORD "REMOVE" WILL APPEAR)

4. AFTER COMPLETING THESE STEPS, IF YOU WOULD LIKE TO PUT QUICKTIME PLAYER BACK ONTO THE DOCK, OPEN "SPOTLIGHT SEARCH" (COMMAND ⌘+SPACEBAR), TYPE QUICKTIME PLAYER. WHEN YOU SEE THE APP, DRAG IT BACK ONTO THE DOCK.

5. WHEN YOU RIGHT CLICK THE APP ON THE DOCK, THE HISTORY WILL BE REMOVED.

(IF YOU SELECT "- RECENT ITEMS- CLEAR MENU", THIS WILL DELETE THE RECENT HISTORY ALSO IN THAT PARTICULAR LOCATION, BUT FOR EVERY APP, DOCUMENT, AND SERVER ON YOUR COMPUTER, SO KEEP THAT IN MIND AND BE SURE TO KNOW WHERE TO FIND YOUR FILES AND APPS ONCE THEY'RE REMOVED FROM THE RECENT ITEMS LIST. "SPOTLIGHT SEARCH" IS FAST WAY TO HELP LOCATE FILES AND APPS ANYWHERE ON YOUR COMPUTER.
