But is there a way to put different files into one iCloud folder? I need to sort my documents not by app, but by topic!

Yeah. Check out the many threads where posters are very concerned about the future of iCloud and how it will be structured. At the moment, Mac's can't sych docs via iCloud - despite Apple's claims that iCloud currently unifies iPad, iPhone, iPod, MacBooks and Macs.
I am having a very hard time understanding why apple has designed iCloud this way. It seems to be another examle of not really accommodating serious use. A lot of things to do with iPad have the feel of a very sophisticated toy rather than a productivity tool.
Organizing data or documents by topic or project is very popular I'd say. Probably more so than by program (sorry, "app").
These folks are not stupid, so I'm REALLY curious as to the reason.
