links in .mp4 files

I have a .mov file that includes links to allow me control how it advances. I'd like to get the .mov into a form that will let me run it on my iPad. I used Handbrake to convert the .mov to .mp4 but lost the links so that the movie just plays through without any intervention.

Is it possible to do what I want?
