I just updated my son's iphone through iTunes. In the process, I lost his Notes. Now I am unable to restore from the first Backup of the session. Am I missing something?

Did you perform the update using the computer he normally syncs to? Or a different one? If a different one, then your son needs to restore his phone using the computer he routinely backs up to.
What Backup, he never syncs! Shouldn't I be able to get the Backup that preceded this whole mess?
The backup doesn't contain all the data. Contacts, notes and calendars are meant to be synced to compatible applications or cloud services. Media should exist on the computer the phone syncs to. Apps should be in the iTunes library the phone syncs to. Yes, it's possible to re-download media and apps purchased in the app store, but contacts, notes and calendar info, if they did not restore, and were not synced to something, are most likely gone for good now.

Did you use "most likely" for a reason. I'd really like to recover his Notes, if they exist.
