We are trying to manage iPads with configurator. We allow users to add apps with their own account, however these apps are deleted when we plug back into configurator for updates. Is there any way to leave the personal stuff alone and still use supervised status in configurator?

Take a look at http://support.apple.com/kb/HT5203. This process requires assigning the device to a user, but should achieve the results you are looking for.
