If it's an IMAP account you simply delete it. Once deleted anywhere the message is deleted everywhere; that's how IMAP works.
If not IMAP, then you can't do it directly. You may be able to do it if you use one of the "Go To My PC" type of apps which allow you to view your remote desktop and control your PC from the iPad.
