If you're certain you want to delete it & everything inside it, highlight it then under the Mailbox menu item, click Delete Mailbox...
I have a POP account. Unfortunately I have deleted the subfolder a number of times as you advise, but whenever new mail comes to the original folder the subfolder appears and the mail goes to it.
Have you checked WebMail interface to see if that folder is there, or has settings there to do such?
Do you have any Rules setup?
