I purchased Aperture 3 via a download before it was available in the app store. I recently had to rebuild my laptop. How can I re-install Aperture using the serial number that I purchased without re-purchasing it from the app store (since I have already purchased the software)?

In addition to SierraDragon's advice: You will need "Proof of Purchase" when you ring Apple: What will be considered a proof of purchase is described here "Pro Applications Replacement Serial Numbers"
Do you still have a copy of the Aperture Trlal Installer? Then you can use that to reinstall Aperture and unlock it with your serial number.
Also, if you have a backup of your previous system, you can use Migration Assistant to migrate your Applications and the necessary parts of the libraries. Simply copying Aperture from the backup will not do, since Aperture needs many frameworks that need to be installed properly.
