It conflicts with tapping hyperlinked words to jump to bookmarks. Little bit frustrating.

Try to add a transparent picture beetween background and your hyperlink
How many instances of this do you need to handle?
You could consider increasing the margin on the right side so that no text falls into the page turn tap space. I have noticed that problem and a similar problem with Glossary words with a book I'm doing and that will be my solution.
Unfortunately, transparent (or solid) pictures between the hyperlink and the background doesn't seem to help out. There are quite a number of instances in the iBook (over 500 for instance).
Increasing the margin size seems to be the only way, but I'd like to utilise the whole iPad Display for the iBook... a benefit of a digital book, I would think.
I'll submit this enhancement request to Apple as Feedback. It would be nice to be able to toggle the feature.
