I accidentally set up my new ipad in itunes under the name of my existing ipad and need to set it up as a new device. Help. I cannot find a way to start fresh.

What do you mean by "under the name of my existing iPad"? If you want to change the name of the device go to Settings>General>About>Name - tap on the name and change it in the next window.
If you really want to start over and erase the device - Settings>General>Reset>Erase all content and settings.

The setting to erase the device is on the iPad itself. Don't erase the iPad yet!
Explain what you did and what you want to do before you go any further. But if you set this up as your own iPad, you may have to restore from a company backup .... So explain in detail.
Adobe Reader is a free app that can be downloaded at any time.
When I plugged the ipad into itunes it asked to set up as a new device or pick a device. Initially I just thought it would be best to transfer all the settings for email, skype etc from my personal ipad, so I selected the name of my personal ipad. However, now I wish I would have set it up as a separate device. If this is a work device vs personal device, can I still share a few of the apps and sync them?
That's probably not a good idea to try to share apps since you will have to switch ID's each time you update apps and sync apps from iTunes.
And technically - according to Apple's terms - you cannot share apps using different ID's. You can actually lock yourself out of an ID for 90 days if you switch ID's and if you associate the iPad with another ID.

Yep, clearly my logic was wrong. ... I removed the ipad devices but still am not prompted to set up the device when I plug it in.
Well you can wipe the iPad like I suggested in my post above or you can setup as a new device with a factory restore in iTunes.
