When I boot, it waits, then I see gray Stop sign, then it boots

I've got a Mac Pro running 10.6.8. I have an SSD internal drive in there that is selected as my boot disk. I also have a clone of this (external USB) and an internal RAID1. When I turn on the machine, the gray screen has the rotating circle of gray bars for a while (minutes), and then the gray stop sign (circle with a line through it) appears. After that, it boots from the SSD very quickly, as it should. What I'd like to know is, what else can I do (other than selecting it as my boot drive in Preferences) to make it go to that right away instead of doing whatever it's doing that causes it to delay, then fail, and only then go to the correct disk. It's weird because these other drives are also bootable so if that's what it was trying, it should be coming up in the wrong system. But it's not. What is it doing, and how do I make it go to the SSD right away?

It's trying to boot something else and failing.

DO set the Startup Disk in System Preferences. That info is kept in Parameter RAM, not on any drive.

And once you get it working, use Disk Utility "Repair Disk" on each of those other drives.

Right, the correct disk is set as the Startup Disk in system preferences, and it does eventually boot off it fine (and Disk Utility passes all the others if I use it to check them). I just wonder why it takes so long to actually decide to boot off the correct disk!

Indicates reasons why you may have some difficulties in Starting up.

You also could have damage to boot-up files, or a Hardware issue.

You could try booting in Verbose mode, or better yet use Console to read the log from a recent boot-up attempt -- it may have error messages that tell you exactly why you are getting unexpected results.

Excellent, I'd love to see it in Console, but it doesn't seem to go back far enough - an application flooded it with messages in the 2 hours since I booted... Which section in the logs would have the info for boot sequence? And is there a way to have it keep more of the log records (not let the old ones get over-written so fast)?

They are not usually actually over-written, but "rolled over" instead. Look in the same directories for numbered versions with similar names.

Or start over with a new Restart -- after noting the exact time.

I think I'm not using it correctly. How do I find the log files and which ones do I need? I did a search for console.log and I found console.log, console.log.0, console.log.1, and console.log.2 but all of them show a last opened date of 2010!

Ok, I was away for a few days and when I came back I rebooted and grabbed the Console Log (All Messages) before it started rolling over. Here it is, right from the time I turned it on. Does it say anything about why it doesn't boot from the SSD that is set as my boot disk right away?

1) Start up in Safe Mode (hold the shift key at Startup).

This does one pass of Disk Utility "Repair Disk" and loads a minimal set of extensions, the puts up the login screen (so you need to know your username and password).

2) Use Disk Utility to "Repair Permissions". This is an unusual step, but some of the errors you posted indicate that there are problems in some System Directories.

3) While you are up, "Repair Disk" on your non-boot drive, just in case.

Ok, I did that. The only thing Repair Permissions found was a few Java-related permissions problems. Now when I boot it still shows me the gray "do not enter" symbol for quite a while before it boots (if anything, for longer than before!). It's like it really doesn't want to boot from this drive but then does it anyway. Where in the Console do I look for what it's doing right as its booting (or are those events not logged)?

/private/var/folders/pe may have bad permissions, as several things are failing to create files there.

ah! What tests should I do on the SSD drive clone? I use it to clone (SuperDuper) the main disk every night. How do I find out why the logs are going there? What determines where the logs go? The clone passes DiskUtility just fine, but if the OS tries to write logs to it, that's probably a setting wrong on my boot system (SSD disk) somewhere, right? As for bad permissions, I just did "repair permissions" and it didn't say anything about /private/var/folders/pe - what do I do?

Another weird thing I just noticed: I do repair permissions and it repairs (supposedly) a bunch of System/Library/Java permissions. But if I run repair permissions immediately after that, it finds (and says it fixes) the exact same Java directory permissions! How come the "fix" doesn't take??

I was not suggesting you TEST the clone, but rather pull it out and see if the logs go to their natural place on the boot drive. Another idea would be to do a PRAM Reset:

Hold down the following keys at startup--

Command-Option-P-R

and continue to hold until you have heard the startup chime three or four times.

I see. What determines where logs get written?

What will be lost (what will I have to re-set) after PRAM reset?

and I think something got cut off (re. "for the pe folder").
